Is there a reason why this horse isn't eligible? Based on his genotype, he should be eligible.

I am pretty sure because Nexus was a fantasy gene and those horses cannot be registered in any of the clubs.

Yes indeed, Nexus horses (both heterozygous and homozygous) can't be entered in any breeders clubs.
