    If I breed a stallion to his half sister will this effect the chance of a intact foal

    Nope. It has no effect in the game. Breeding ability is the biggest factor in intact foal rates. However theres always a 50/50 chance when breeding as well. Just the luck of the draw in some cases

    The only thing to be cautious of is combining potentially lethal genes (if, for example, they both inherited frame from their sire). That has NOTHING to do with the fact that they are related, and everything to do with their genes. The risk of lethal genes should be looked at with any pair, not just relatives.
