When Ammit upgraded the appaloosa complex, she made all appys varnish and removed it as a separate gene. However, the speed at which varnishing occurs becomes slower with some base colors. I don't remember if it's dark horses that varnish more quickly or light ones, though. If you stick to the correct base color for minimal varnishing, you'll be able to breed for horses that won't completely white out from it, I think.
