GMT'ed to carry homozygous pearl, sabino, and black.
In my opinion, it's worth it. You have to figure out how much real money you're able to spend, and it's good to have an idea of how much each gene will cost to GMT. Make sure the stallion/mare you GMT is four years old or under, unbred, and color tested. I prefer to GMT stallions only, as their genes are spread further in a much faster amount of time. I also only GMT foundations, as I like to keep those lines close and would prefer they start with a horse whose genes I've modified rather than parents with completely different genes.
Start with a horse as close to what you want as possible. The fewer things you need to GMT onto them, the cheaper it will be. Foundation rescue is a great place to find the horse you're looking for, because they're guaranteed to be very very good foundations (I want to say PT 9.5 to 9.9 and 100% breeding ability, but don't quote me on that). An exceptional producer or exceptionally perfect stallion is also a good starting point, assuming you have high enough quality mares to match with him. Breeding evenly is also a must if you ever want to sell foals/straws/eggs/etc and really just to maintain quality within your lines, regardless of color or selling horses.
However, it is important to note that with some time and patience you can breed quality horses with the colors and patterns you want. I've only GMT'ed a few of mine, and I'm perfectly happy with the ones that are not gene modified. In my barn, GMT is reserved for special lines that I've decided to put a lot of real money and hbs into, and that's not really necessary with the amount of horses available in the game.

Not all genes are GMT'able. If a horse is lined, it may only be GMTed to carry genes that its parents already have. Some rare genes can only be GMTed when Ammit decides to make them available, like at Christmas. (For example, pearl is not currently available. When I GMTed my stallion to be homozygous for it, the cost was 2 GMTs per allele, though it had been 4 per allele before Christmas time).

I breed for gulastra plume and sometimes kit promoter. These genes are fairly expensive, but I love the effects and have a barn full of them.
This is a mare that has been extensively GMT'ed. She is homozygous for GP, hetrozygous for KP, had a e changed to E (to show GP horses must be at least Ee Aa). I also added sb3 and to. Total cost 33 GMT's

I can't afford to buy many GMT's, but I do splurge on a few from time to time. Generally, I use them for a few purposes.
1. If I remember to uncheck the automatic neuter option on the consistency test, and I get a really pretty inconsistent filly with a color or pattern that I'm having trouble getting intact foals with or an inconsistent colt that in all other ways tests superior to his sire, and I haven't had much luck getting one of those, I will use a GMT token to change the consistency. The nice side effect to this is that that usually gives an additional boost to the PT score.
2. If I have a straw or egg to an outside stallion or mare with breeding rules that require the foal to have a specific gene that is GMT-able, and the offspring missed it, I will, on occasion, GMT the missing gene in.
3. Most recently, I spent a GMT token to increase the white factor on an exceptional producing rabicano colt that I'd gotten a share of someone's HH for. He was WF:None. Even though I have a tattoo to mark my rabicanos I wanted to add some WF so that he'd show the pattern on his hide as well as by his tattoo. *G*
