I bulk tested all my creates, and the show horses were all snipped as expected, the only other horses that got snipped is a pointed Exceptionally Perfect, and a pointed Exc Producer.

Neither of those horses have a tattoo from a herd helper so they wouldn't be exceptional in any way. Being created with points doesn't have any bearing on what sort of create a horse would be, ie PT score or paper level.

Why would they be called Exceptional on their individual page? I'm not really used to using points to figure something out.

Something when I'm creating I forget to update the name when I switch herd helpers, I've named a few expro by accident that way. Probably what happened with you :)
